CNET says that The New York Times will start running an e-book bestseller list starting in early 2011:

According to a statement, the Times will rank sales aggregated from online service providers selling e-books. The Times said it is working to process and verify the data. In addition, the Times has partnered with RoyaltyShare to validate e-book sales from various parties.

In the grand scheme of things, that didn't take long. It took decades for the NYTimes to recognize books for young adults and comic books with their own bestseller lists. This is more or less the blink of an eye.
